For me, it's a draw between Carne Vale and Time on my Side. Beatdown: Strider Style is also pretty good.

Used in Homestuck, Gold Pilot, definitely.
Unused, that's harder because there's so many. Frog Forager, Alternia and AlterniaBound I have fond memories of. Softly and Love You (Feferi's Theme), also. Blind Prophet and Arisen Anew are great.
For my money the real best is Tomahawk Head, though.

Honestly? It's amazing that a soundtrack with over 300 songs can have almost 100% of them be absolutely amazing

Skaian skirmish fucking blew my socks off in such a way I could listen to it forever and never lose the sense of gravitas and epic fantasy it conjures. Doctor’s original flash mix is also a moment that toon my breath away and sold me into Homestuck’s future for a very long time, it was beautiful and so damn touching to see. Crystamanthequins was an intense and foreboding tune that results in an explosive, percussive and unique use of unconventional sounds to portray sheer TERROR and RAGE and I loved it. Black Rose, Green Sun is intimidating, unsettling, and tinged with sorrow from Chorale for Jaspers and the longing, feminine-associated sound a violin usually symbolizes just came together beautifully.
Lastly, among the songs that affected me the most out of every one, Flare (Cascade Cut) made me burst into legitimate tears during Cascade. Both a horrifying, jaw-dropping, explosive release of immense tension when Rose and Dave discovered the Green sun WASNT THERE, and the utter sorrow and sheer sense of “NO DONT DO IT DONT DO IT YOU’RE BETTER THAN THIS YOU CAN—“ from Spades Slick’s decision to end it all and destroy the universe. God, he looked so tired. And then it just ratchets up and made my heart race when hE ACTUALLY SHOT THE GUN and I panicked so much when that happened. Only to helplessly watch as the Troll universe fucking DIED and the scene shifted to Doc Scratch’s corpse and theN IT FUCKING

AND THE TUMOR BECAME THE GREEN SUN I STRAIGHT UP FELT LIKE I DIED WHEN THAT HAPPENED YO. and Flare always, WITHOUT fail, reminds me of all those emotions and returns me to that epic, amazing, spectacular moment in time when i saw Cascade for the first time with my friends in High School during lunch break, all screaming and panicked and trying to collect ourselves before the next music beat. It’s beautiful. I fucking love Flare.

Caliborn's parts in Cherubim (Red Sucker, The Lordling, etc.) are some of my favorite pieces from the soundtrack. Mobius Trip is a better album than I'd like to admit. Despot kicks ass, is probably my favorite song from the HS soundtrack, and is surprisingly funky and upbeat; sounds like something from TWRP. Bec Noir, Battle Brotocol, Superego, Noirscape, and Checkmate are cool. Aggreivance and Potential Verdancy are also solid. There's also a bunch of unused remixes of Beatdown you can find on youtube that are surprisingly good. Really all of Dave's themes are good. Same goes for Vriska.

Rex Duodecim Angelus , it's a brilliant cacophony that perfectly captures the troll's fight against the Black King. The fan-made flash is canon and nothing will convince me otherwise. It really is genius, with blended character themes, the megalovania guitar soundfont being used for vriska's final strike, even the pause after the honk buildup representing how stunned everyone was after Gamzee's attack. It's literally an entire fight in song format and the animation just makes it so much better.
Three's a Crowd, Iron Infidel, Noirscape, Blanc, basically the entirety of the Midnight Crew album, are just a bunch of really good fucking songs, that were never properly utilized. Including all the Three in the Morning mixes.
Flare was genuinely perfect for the scene it was used in, and is an intense but beautiful song that gives me flashbacks of my early homestuck days when I start listening to it. Every time I hear it I remember how absolutely captivated I was with the story, it's characters, and it's events. This might just be nostaliga, but I think that was the PEAK homestuck period of storytelling, characters, and fanbase. The drums that come in near the song's beginning are so good, and I love the overlapping piano pieces, with the one repeated one that keeps stringing us along and the higher pitched one to keep the song interesting. It sounds dreadful and melancholic, but driven.
Black and the Midnight Crew cover are both probably my favorite homestuck songs, ever. The agents and midnight crew themselves are probably my favorite characters, so i'm definitely biased, but they're both still great. I love Lordling for the same reason. They're perfectly villanious themes for villain characters. (Except Spades Slick, who was a fucking hero and didn't deserve getting casted as a villain in the final act.)

This thread hasn't been commented on for a little while but I'm gonna revive it cause I just discovered the amazingness that is I'm A Member Of The Midnight Crew (Post-Punk Version) and it is my favorite song in every album so far. I've been listening to it almost exclusively for the past few days and it's just as good as the first time.
Also I like Moonsetter and Flare and Rex Duodecim Angelus and all of those. Iron Knight and Olive Rogue are also up there for me.
An album that's very underrated is One Year Older, by the way, although that may be partially cause I really love piano songs. My favorites from that are October, Flying Car, and Under the Hat (I actually prefer the LoFaM version of Under the Hat though).

Galaxy Hearts hasn't ever been used in the comic afaik, but it's still my favorite of all the music associated with the comic.
Others high on that list are Black, Eternity Served Cold, Crystamanthequins, Gold Pilot, Purple Bard, and Superego.
